If you create an animation on Newgrounds and add music to it that you created yourself but didn't upload as audio to your channel, won't Newgrounds consider it unlicensed music?

No. Because you already have the rights to the music it is not "unlicensed". (I mean, what would you do? Charge yourself a dollar? ;) )
But if you already created a track, you might as well upload it to the Audio Portal.
